Box Hill when switched out is set for stopper on the up 'L' line, even if you
have an empty car train when Box Hill is switched out which doesn't stop 
the gates at Mont Albert and Surry Hills will be set for stopper and the
train almost have to stop.
(Signal at Mont Albert clears when the gates start to lower about 20 seconds
after train enters platform, Surry Hills signal clears when booms at 
horzontial about 25 seconds after train enters platform)

As for Rooks Road:
Up trains are timed through Heatherdale and will set for express if the 
train runs non-stop through Heatherdale.  Otherwise stopper.
(When switched in, button for Express through Nunawading I think timing
only for Rooks Road on the up)

Down trains are timed through Blackburn or push button at Blachburn when
switched in.

The signal will clear (both up and down) when the train has stopped in the
platform at either Nunawading or Mitcham and the level crossing start once
the train leaves the platform.  However if the booms at Rooks Road are set 
for a stopper and the train runs non-stop through Mitcham or Nunawading then
the booms will start straight away and then the signal will not clear until
the booms are Horzontial.   Hence the reason a Express BOX-BBN-MCH-RWD train
will run at speed through Nunawading and then stop at the top of the hill.
