Dutton Park (dual gauge over up & down southern suburbans and up & down
Cleveland lines).
Mayne (ETD & Ferny Grove branch over just about everything).
South Gladstone (Parana bypass over Northern Main line).
Callemondah (Moura line over up & down Northern Main lines).
Yukan (up & down coal lines over Northern main line)

Historic :-
Ipswich North Yard Main line over saw mill siding (I think).
Dutton Park (up & down Lota lines over Woolongabba yard entry line).
